    PDM stores files (from whichever source). Toolbox generates files from selected row of data in a spreadsheet. Files stored in PDM have to come from somewhere - one option for that is from Toolbox. A lot depends on how you choose to organise your work, there are many options.

    The library file is XML based you can put materials and folders in any order you like (does not have to be alphabetical). I've dragged items around for my own library using XML Notepad 2007 - there are probably other tools that can make editing easier.

    Well you can open the part file separately whilst the assembly is open - but TAKE CARE. There will be 2 copies of the same file loaded into memory and the last one to save will win. If just doing a Save As, you should be OK.

    Sounds like you are editing the part from the assembly. Instead, close the assembly then open the part and 'Save As' to a new file name - edit as required to produce your slight variation. and save it. Do not be tempted to copy file in File Explorer - that will lead to major problems.

    Comparing those registry entries to the ones on my Win11 PC - I note that the file paths in your registry have forward slash separators, whereas mine have backwards slashes. Otherwise the values appear to match. Not sure if that is significant, or if it's solely Windows vs. Linux.

    The mm to inches could perhaps be if you've checked the 'set current settings as the default .....' when you were working on a file that had inches set. There is no option to lock the ribbon - you can turn it off or on, and also choose just tabs, or tabs & commands. Axes - are all turning off...

    As you say, STEP represents the CAD geometry so should be 'perfect' - I'd be looking for some settings in your slicer software that does the equivalent to the STL export settings in Alibre (but for STEP files).
