Random Assembly

Created a simple assembly Atom 3d of a face frame "face frame" with two parts. Did a save as "door" to get another frame with different sized parts. These parts are fully constrained with first one anchored

But it came into a higher level in a random assembled state yet the window of the "door" looks correct. Did I do something wrong? I couldn't find a tutorial that deals with this
I did save of each assembly before inserting them into a new top assembly. This mostly a learning exercise that may become a personal project.

So I am seeing some residual links or references to parts and assemblies that were copied or "save as'd"
Is there a place where this is discussed so I can understand what's happening.

I have a long CREO background so hopefully that residual experience isn't closing my mind too much
 
Major Rule:
Do NOT make copies of parts or assemblies outside of Alibre using the windows file system
Do make copies inside Alibre using the Save As function

Alibre files have internal serial numbers which are more important than the filename. Assemblies use these to track which parts belong to it.

Using Windows to copy creates files with identical serial numbers but copying in Alibre creates files with unique serial numbers

This may not be your issue but is a big Gotcha that catches a lot of beginners
 
I’ve used Adam3d for a couple years and find it to work great for single components. The only time I found the assembly feature to be a benefit is when I needed to check out internal thread fit up by looking at the cross section. So you can assemble stuff but what do you do next? What can you do with the assembly?

You can do a lot with an assembly. Have you seen the video series that @Joseph_L created on YouTube? He has some videos that explain assemblies, assembly drawings, Bills of Materials. Exploded and Section Views.
