FreeCAD? I was able to defeature fillets/chamfers/holes razonably well with FreeCAD, and also deleting wrong faces and recreating a patch using curves and edges to make it a valid solid again. It complements very well for users like me that I have only Alibre Atom3d

Did you solve bad setp geometries with Analysis Situs, or just to figure out where are the wrongs parts of the models?

Analysis Situs is based on Opencascade. It's hard to answer that. I use it to understand topology so I can automate reconstruction. Understand the structure and what changes will affect the topology. The features are vast with scripting and many new features recently.

Step file issues I see are:
- translator related
- poor design intent resulting in bad topology
- tricking geomerty conditions

CAD modeling decisions reflect the resulting topology. Debugging help in understanding how to model or why something is not working in the CAD system or tool.
